From an engineering point of view, using organic matter in demanding structural applications is a no-no.

Well, we're talking alien organics here, so it's _possible_. However....

So the bone-like structures in the SJ's runabout would more likely be just that - bone-like, by hapy coincidence or aesthetic design.

Well, no. ;) (Heck, I thought you were gonna say this, after that wonderful commentary on materials...) Neither coincidence or aesthetics need be involved. Nature not only struck on excellent materials (as you point out) but on excellent basic structures, like rib cages. (And spheres, levers, hydraulics.....and on and on.) If you slice an airplane open (wood or aluminum) it's got rib-like structures, not by coincidence or for aesthetics, but because it's structurally the best way to build it. All that's needed to give it an 'inside an animal' look is to make the material itself icky. ;) Good reading on this is a book called "Life's Devices", and if that turns out to be your cup of tea, a good comparative anatomy textbook would be worth reading, too.
